I confirmed this by injecting an artificial carrier into the VLF recording at 8271.0025 at the same average strength as your signal, then running this signal through the same process. The result looks very similar. Periods when your signal had crazy phase, so does the artificial signal. The standard deviation of the phase is a little better on the artificial signal: 37 degrees compared with 51 degrees, but that's to be expected since your signal won't have an exact constant phase and amplitude.
